arla/nnpfs conflicting with xntpd?

Different versions of arla use different "nasty" ways to get pag functionality.
Which version do you use? Then it depends om your kernel configuration what
method arla uses. Does your kernels have CONFIG_SECURITY set? 

Have a look at nnpfs_syscalls.c:install_afs_syscall(). You might want to test
to comment out the register_security(&nnpfs_sec_ops) and see if you do better
with the syscall hooking code.

If nnpfs is hindering to drop capabilities, starting ntpd before loading
the nnpfs module would pin down the problem.
